Yes, Creation Engine has problems with uppercase/lowercase, it is mainly because the engine is made solely for windows, so you can solve this issue by:
- Renaming everything to lowercase, or simply the folders, always merging them;
- Using modorganizer/modorganizer2, as it has workarounds for this kind of problem;
- Use wine explorer for file management instead of your linux file manager, as it simulates an windows environment, it does simulate the inability of recognizing uppercase folders too.
There are other solutions, but these are a bit more complicated, for example, I remember dolphin(kde file manager) having an extension/configuration so it does not create multiple folders with same name, and it worked by folder instead of system wide, so your wine/skyrim would always work as expected after setting it.
PLEASE DON'T SYMLINK!
Only do this if you are creating a separated data folder and symlink it to skyrim data, but don't do that like in two folders inside data, Creation Engine has serious problems with duplicated files, not so much as duplicated folders as it always uses the lowercase one, but with files things tends to get serious... extreme bugs, textures overlapping, duplicated quest entry in save file, and leading to a huge save corruption later, so you will lose your data, zombies will come to life, two Paarthurnax doing inexplicable and explicit things up there... or worse depending on your adventures in this world. 😮
