I'm glad that your system is running well now, and that another post was able to help out.
Always be careful when removing software. You may have removed other components that depend on Nautilus, which caused the system to be unbootable. I'm glad you got that resolved. As Sebastian said, you can use Nemo or any other file manager you like without removing Nautilus.

We take the approach of keeping as close to defaults as possible on each edition. Since Nautilus is the default file manager by design on GNOME, we plan on keeping it as the default file manager for 4.7 and all future releases. If GNOME themselves were to change their default file manager, we would adopt that. We use what they use.
